Yes this is the way it should be. The only lines that should be visible from below the coroplast is the low point drains , and the fresh tank over flow and drain.

Re-reading your post not all of the lines in the underbelly would be solid. I would say that most are solid and there may be the soft hose connected to the hard PEX tubing. Sorry that I missed the 2 part question.
